I have no doubt that they will give me a good reference but I will need to let my manager know that she will be contacted for a reference once I have a job offer. What should I do?

You'd have to assume that a job offer would be forthcoming if they are asking your current employer for a reference. This question definitely needs answering though to be 100%. May I ask how many references did they ask you for?
