Combining Leg Workout and Running

I have a shoulder injury at the moment and my physio says I can't do upper body workouts. I can still do lower body workouts so I've been doing deadlifts and lunges and the odd plyometric exercise. Since I haven't done any weights in a few weeks my legs are pretty sore afterwards but I'm sure that will wear off once I start getting back into it properly.

My body fat has got overly high because I haven't been working out so now I want to start doing some proper running again. I was wondering does anyone has any advice on how to manage leg workouts and running at the same time so that I won't overwork them? I know that might sound like a stupid question but I did some like this before doing weights 3 times a week, doing less leg exercises, and then doing HIIT in the days in between but I found my progress was slow, my legs felt heavy while doing HIIT and I almost felt like I was getting less fit.
