Hmmm, so many. I'll name my short list, and then the songs I consider the best out of that. Only way I can do it :D

No doubt i'll be accused of being a sell-out or "rock by numbers" by some little 15 year old who's too metal for everyone else

But ... I'll happily place credit where it's due, as opposed to naming some obscure band/song to look 'l33t' for the sake of it.
    Short List:

    White Zombie:
    I, Zombie
    Real Solution #9

    Metallica:
Battery (quite possibly one of the most distinctive intros in metal)
    Master of Puppets
    For Whom the Bell Tolls
    The Four Horsemen
    Nothing Else Matters
    Blackened

    Iron Maiden:
    Two minutes to midnight
    Run to the Hills
Paschendale (especially with the oratory delivered before the song begins - live)
    Fear of the Dark (live)

    AC/DC:
You Shook me all night long
    Highway to hell
Whole lotta rosie (live of course ... )
    Are you ready
    Thunderstruck

    Jimi Hendrix:
    Voodoo Chile
    Little Wing
    Red House

    Nirvana:
    Smells like teen spirit

    Guns n'Roses:
    Welcome to the Jungle
    Sweet Child of Mine
    Night Train
    Civil War

    Black Sabbath:
    War pigs
    Iron man

    Led Zeppelin:
    Rock and Roll
    Whole Lotta Love
Stairway to Heaven (come on ... I'm surprised nobody mentioned this yet!)

    Thin Lizzy:
    Whiskey in the Jar
    Cowboy Song (live & dangerous)
    Jailbreak

    Faith No More:
    Crack Hitler
    Easy
    Midlife Crisis

    Eric Clapton:
    Layla

    Eagles:
Hotel California (I'm also surprised nobody has mentioned this)

    Lynyrd Skynyrd:
    Sweet Home Alabama
    Tuesday's Gone

    Meat Loaf:
I would do anything for love
    Bat out of hell
Dead ringer for love (rocky horror baby, yeah!!! :D )

    Rage Against the Machine:
    Bullet in the Head
    Killing in the name of
    Know your enemy

    Red Hot CHilli Peppers:
    Otherside
    Rollercoaster of Love
    Under the Bridge

    Van Halen:
    Jump

    T-Rex:
    20th Century Boy

    Queen:
    Under Pressure
    Bohemian Rhapsody
    A kind of magic

    David Bowie:
    Rock & Roll Suicide

The Best of the short-list: in no particular order
Jimi Hendrix - Voodoo Chile - by faaaaaaaar the greatest intro in rock/metal. Ever.

Metallica - Battery - quite possibly one of the most distinctive intros in metal

Sisters of Mercy - Temple of Love

    Eagles - Hotel California

    Eric Clapton - Layla

Meat Loaf - Bat out of Hell

Rage Against the Machine - Killing in the name of

Queen - Under Pressure, Bohemian Rhapsody (the most technically impressive intro in this list)

    T-Rex - 20th Century Boy

Probably Metallica's Battery... I really don't think you can get a more distinctive classical acoustic intro to a Metal song than it.

And for the absolute cheese-factor, The End Of This Chapter by Sonata Arctica.
If you've heard this, you'll know why I mention it. :D
