See if the Mic input works better.

get a prog like goldwave or any other freeware recording software and take it in mono...then create a stereo file and dump the mono to the l and r fields and yippie and stereo file!

2 Monos do not stereo make, and the Mic inputs will be vastly inferior to the Line in besides the channel mashing (the preamps used on most consumer cards are complete ****e, without a dedicated preamp you'd lose a lot of quality, and even with a good one Lin in's still preferable)
The Minidisk line out and the card's line in should be stereo. Things to check would be is your recording software set for stereo recording? The integrity of the cable itself (is it a stereo cable, intact etc.? - try using it to plug the MD into your Hifi if you're not sure).

im using Soundforge which is serious software. its strange cause even if i hit play on the MD and just listen through the computers speakers its still only coming out the right channell

    Yup Soundforge is excellent.
Definitely sounds like a cabling issue to me.
