I'm currently on job seekers which ill be signing off of at the end of next month due to a new job, however I did some work on the side for a company in another EU country, and they want to pay me "officially" using my PPSN etc.

Will this raise a flag with the Dept. of Social Protection or Revenue? It's less than €300...

No. It started off as a free favour I did for somewhere, and now they have offered to pay me for my time. I just don't want any legal issues if I accept it.

Yes it will cause issues. Get them to send you a voucher or just forego the money. Better than a SW investigation.
