That big Super Stardestroyer that you see in the final battle. That's what he came in.

hmmm, interesting, but how do you know??
The Executor was part of Death Squadron, vaders personal fleet. But thinking about it now, in the Shadows of the Empire book, it did go back to coruscant.

In RoTJ you see the SSD near the DSII and a shuttle being launched from it.The Emperor exits the shuttle and yaps to Vader after it has landed with the DSII.

To Drazhar and any fans of the books out there - dont look for continuity between movies and books (or games), especially in tiny little details such as this, or what ships were part of 'Death Squadron' or whatever. I know a few people in RL who are BIG BIG fans of the books, and
    A) Its quite annoying
    B) They get really frustrated when they find a discontinuity point

For example, a mate of mine got really pissed off at Episode II because it insinuates that Boba Fett inherited the business from his dad, whereas one of the books clearly states that he recovered his armour from the gobbledegook of bleh, etc.

To quote Chris Cersasi of LucasBooks:
When it comes to absolute canon, the real story of
Star Wars, you must turn to the films themselves - and only the films.
So Boba Fett is dead, too :p.

Logically i would say that he came in on the super star destroyer.
Notice how at the start of ROTJ it is absent from the Endor region and Vader has to travel in Via a NORMAL star destroyer.
