You'll want to go from Berlin Ostbahnhof station (Berlin East) most likely, trains from Germany are fairly straight forward.

As for pensions, try the post office

Pension = B&B. Berlin is very easy to find hostels in. Anything from €12 a night upwards. Try hostels.com and you can even book your stay before you arrive.
