I'm putting some of my friends CD's onto her iPod for a favour. I connected it for the first time and installed software and it said it needed to be formatted, so I did, that was about 40 minutes ago and it's still going through the process. It's an ipod mini, so 4gb. Does it usually take this long

No, sounds like something might be hanging.
That happened to me when I was setting up one for my friend aswell, one of the installation programs froze, or possibly iTunes froze. I'm not even sure iTunes was supposed to be running.

It hasn't frozen, the blue progress bar just keeps going and when it gets to the end starts again.

What should I do? It says don't disconnect. Hmm. If i stop it could I mess it up? I barely know the owner so don't want to do anything like that.

I dont mean the iPod has frozen, I mean a program on the pc might be hanging, that's what happened to me.
In the end I got pissed off and decided to just disconnect it, although I'm not advising you to do that. Worked out fine though in the end after I eliminated the progam on the pc that was messing things up.

Did you use the iPod software to format, or Windows?

iPod software. It's the first time I used it, it said install software before connecting ipod, so I put in cd, did the install process and during it it prompted me to format ipod, so I did. Now the blue progress bar just keeps going and going. And is still!!

If you disconnect it while it's updating you might corrupt any files that are on the disk, but since you're reformatting it anyway it shouldn't really matter. I think.

    What USB Version you running?

Formatting doesnt take long, if it hangs, disconnect it and try again.

I just clicked the X in the top right hand corner to close the format. I have itunes and all set up and it's transferring the files over. What a heap of sh*t! It's taking forever (even though I have USB 2) and some files are now unknown artist-unknown title so I'm going to have to sort them out  It installed shortcuts and icons in my task/system bar and it's so much more intrusive then what I'm used to (iRiver H1XX) At least I don't own it! :D
