If he had of been clever when he and the rest of them had taken over the Enterprise in "Space Seed" they would have beamed Kirk and as much as the crew as they could onto the Botany Bay. Then they would have had the Enterprise and there would have been nothing Kirk or Spock or Scotty could do to stop them. Of course then we would not have got TWOK. Khan was not very clever in that either.

Sit to site transport didn't exist yet, until it did in Discovery, the first one was in season 3 of TOS and rounding them up and transporting them proabably wasn't an option assuming Khan and company could even operate the transporter.

He should have killed then instead of beaming them somewhere.

Or beamed them into mid air 100 meters above the ground so they fell to their deaths when they materialised.

Or beamed them into a shark or piranha tank.

The problem with megalomaniacs like Khan is they fail to follow the KISS principle.

Keep It Simple, Stupid.

If he wants them dead, just kill them, don’t come up with a complicated scheme that may fail.

How many times could James Bond been killed with a bullet to the head rather than stupid stuff like a lazer or drilling his brain etc.
