It depends what you want - do you want a package holiday, which would be flights and accommodation all together? Then look at travel agents like falcon etc.

Do you want to buy flights separate to accommodation? Then go to skyscanner for the flights. Booking.com is fine for accommodation, but I'd suggest finding a place you're happy with and then looking to see if the prices vary on any other sites, and on their own website.

Use Trivago for accomodation. It's an online comparison website which searches all of the hotel websites like booking.com, hotels.com etc.

For flights, have a look at something like Kayak or Skyscanner. These will also search through all of the available websites.

Realistically though, you should consider packages on websites like gohop, Cassidy Travel or one of the many others.

Agree with the above, costs vary so much so if you find a hotel/apartment you like compare for the cheapest, expedia/ebookers/booking.com/hotels.com. Go to tripadvisor for reviews/location details.
skyscanner is very handy for comparing flights. If you find one your happy with, book it as it can get overwhelming if you keep looking things up :)
