When putting membrane (e.g. pro clima Intello Plus) over joists and under batt insulation, what's the correct detail for the sides (parallel to the length of the roll)?

Also, what's the recommended way to secure membrane? Staples then tape? My staple gun is a bit crappy and tends to leave the staples proud of the timber.

A staple hammer is what you need. Hold it like a hammer and just tap the surface with a light blow.
