Did anyone explain the context of the vase and explain that there was another part to it that had not yet arrived?

If not, you're hardly a mind reader but took it on the chin at the time. I doubt the person you spoke to told others but let you in the loop of it being part of something else. You've apologised to them, but you're feeling guilty - maybe you are over thinking the whole thing? If they're busy and travelling for work, I'd let the situation be because I think if you don't get a reply you'll worry more about it and perhaps, unnecessarily.

When you get the rest of it that was meant to be ready with the vase, you could use that as your opportunity to clear the air and show your appreciation.
