I have just registered on revenue for a job I started in September for which I was paying emergency tax. Will I get reimbursed fully through my employer or will I have to get it back for 2017 from revenue directly?

2017 is finished now for your employer, so your answer is revenue. Your employer will issue you with a P60 soon, which is basically what a statement of what they paid you, and how much tax you paid etc. The revenue will refund you any tax you have overpaid. Check www.revenue.ie for details of this.
