Is there a time limit on when you need to have registered the marriage with the state after getting married in a church?

Yes, I can't remember how long but there is definitely a time limit on when you can still register the marriage. If this isn't done you must start all over again !!

I think it's a month, we're ok as our honeymoon is only for 2 weeks but I remember being at the second day of a wedding and the couple had to go off and register it the day after the wedding as their honeymoon was a month long. I think someone else can go in and do it for you too?

The time limit is one month (Civil Registration Act 2004 s. 49). If the Registrar hasn't heard from you within about 8 weeks he may chase you either to return the form or to confirm that the wedding didn't go ahead.

The responsibility for returning the form rests with the spouses, but of course the Registrar will be happy as long as the form is returned by anyone at all; you don't have to return it in person. You can discharge your responsibility by arranging for someone else to return the form, and this duty is often assigned to the best man.
