I recently got my p60 for 2016, my gross for the year was approx 9k lower than my gross for the year on my payslip for week 53.

I would have thought they should have been the same. There is probably a simple explanation, I wouldnt have much expertise in any tax matters.

    I wouldn't have had 9k pension contributions.

Do you have BIK? Query it with your payroll dept.
