    Is there a set percentage they charge or is it a fixed monthly amount depending on the annual tax rate?

    Percentage, I think the arrears monthly is calculated at 10% of the annual fee.

    If Motor Tax ends in November, do you have until end December to pay it before incurring penalties? I think so but just wanted to check

    Yep. As long as you tax it before the end on the month after the tax ran out, you won't incur a penalty.
