Transit Connect exhaust change Van chugging

So the old exhaust on the van rusted away to the point that it snapped of at the back box, how this was never brought to my attention at a DOE is baffling

Anyway so I sourced I second hand exhaust online, I got lucky and the exhaust I got is practically new, but the tail pipehas had some crushing damage this is my exhaust and the crushed part number is "01.60884"

The crush damage didn't seem too bad to me, so I went ahead and got the gasket and bolts and slapped her on, was driving better than ever on the first run.

But then I brought her out later and she started chugging and cut out, did the same again when I came out of the shops, but was fine when she had warmed up.

So is it likely the crushed pipe is causing this chugging in the van, or is it more likely to be something else?

Barring any good advice I get here, I'll have to check all the possibly causes starting with the crushed pipe, then leaks, check plugs, etc... but I'm in my final year and really short on time so any advice that could save me time and narrow down possible causes would be greatly appreciated.
