I work for the HSE and get paid fortnightly. I started on the 20th of July worked two weeks and was paid on the 6th of August for one week which I expected as I guessed I'd have to work a week in hand. I worked another fortnight and was paid yesterday for those two weeks. I am wondering what happens to the first week I worked will I not receive this pay until I finish or should I have had it in my 2nd pay yesterday?

You received the pay for the first weeks work. What will happen when you leave is that a week or two after your final day you'll receive payment for your last two weeks work.
