Depends what you want to do - if you want to get some presents for people or a few things for yourself go to Times Square.

If you are not under pressure to buy presents then go to ground zero and do the museum tour and make sure to go to the end of the building, around the corner from the fire station there is a bronze mural the length of the building with scenes from the fateful day. If you have time you can pop into Century 21 for bargain shopping or if you time it right you might be able to get the ferry out to Liberty or Staten Island for a quick look.

Is that 6 hours between scheduled arrival time and scheduled departure time? If so, then you will likely find you have a good bit less than that in terms of actual free time after you allow for the time you will need to walk from the plane, pass through whatever queues you need to pass in New York, pick up and drop your checked bags, etc . . . and then on the way back, pass through security queues again, be at the gate in time for boarding, etc . . .

Time Square if you had to do one, Ground Zero is depressing and full of sick in the head people trying to flog you 911 memorabilia.

Yeah, I'd go with Times Sq all the way. Maybe its just me, but there is something a bit distasteful about the manner in which people go to gawk and take pictures and buy souvernirs, at a place where so many people lost their lives.

I'm sure a lot of people just go there in order to pay their respects too.

Souvenir/tat merchants are what make America great, what with free enterprise and all that.
