Illness benefit, pay-topup and PAYE question

in 2014 I went out sick at the start of Feburary as i fully expected to return to work i had my illness benefit paid to my employer who added his own contribution and paid me my full weeks pay.
After 12 weeks when it became clear i was not returning to work any time soon the addition contribution was stopped and my employer continued to pay my illness benefit into my bank account.

My payslip in the first 12 weeks said the following Basic 40 hours...gross pay..PAYE,PRSI, USC deducted...gross pay.
After 12 weeks my payslip said BASIC 20 hours... gross pay...PAYE, PRSI, USC deducted...gross pay.

In september i was forced to retire on medical grounds and my illness benefit was transferred to my bank account directly.

I recently had cause to go to the tax office as i was trying to fill out a form to claim back my medical receipts and the gentleman asked me what happened in 2014, i explained the suitation and he said my payslips and P45 should have shown the illness benefit and my wages seperatly.

He also said i should ask my former employer for a letter stating that the illness benefit was included in my BASIC wages 40 hours/ BASIC wages 20 hours. And that all PAYE was paid. My employer has never had someone go out on long term illness before.

He said i could be liable for thousands of euros which i haven't got.

    This has me really worried.
Can anyone give me advice please.
