I guess he has already registered Super Mario Land 3D on Club Nintendo and bought it again (twice ) and so can't use those codes.

But you can register a game twice, I had my 3DSXL stolen with a physical copy of "The Legend of Zelda: A Link Between Worlds" in it so bought the Ltd Edition Zelda one with the free download of the game and was able to register it again. Two is the limit as far as I know though (unless he bought Super Mario Land 3D 4 times!).

Nope. The physical and digital copies count separately, hence why you were able to You can only register one of each one, presuming he had 3 physical codes...
