Confirming connecting flights before going to Philippines

I'm having a trust issue with my travel agent. I have flights booked for the Phillipines on April 1st. My route is DUB - ABU DHABI - MANILA - CEBU.

The problem is my travel agent contacted me last week about a flight change, my connecting flight time from Manila to Cebu changed and they issued me a new itinerary.
Anyways I noticed a silly mistake on my new itinerary immediately. They issued me with feck all connecting time between my Manila to Cebu flight which would mean I would certainly miss the flight.
I Rang them up and they said oh sorry about that and offered me a new earlier flight time and once again a new updated itinerary. The flight number is now differant for that particular flight.. Ok fair enough...So I now have my second new itinerary, but I noticed a flight number for another one of my flights is now also changed for some reason which I wasnt informed off.
There is a website called checkmytrip which I can see my updated itinerary aswell as the updated one they emailed me. However checkmytrip appears to be showing a previous flight number but with the updated time so I have to call them again now in to clarify this.

I want to know after I sort this confusion out can I call the airlines I am flying with directly and query if they do indeed have seats booked for me? I dont want to get stranded half way there or back with booked flights that may not have been properly confirmed by my travel agent. I have a bad feeling about this. :(

There is over 20 flights per day between Manila and Cebu

Presumably you are flying on Etihad via Abu Dhabi as far as Manila? Is this your first trip to the Philippines? If so be aware you must have proof of a return ticket or onward travel to another country or they will not allow you to travel. Also there is a Terminal Fee which you have to pay when departing Airports in the PH which is usually not included in your airfare. You will have to pay this between Manila and Cebu, flying back to Manila and again when departing Manila.

Some airlines like Cebu Pacific have the fee built into their fares now.

Thats the exact route I'm taking. I was in Philippines last year via dub Paris hongkong and had no hassle. I'm aware of the terminal charge as you enter Phil's but didn't think I'd have to pay a second fee coming in from a domestic flight from manila?

Do you know if my checked in bag will travel all the way through to cebu or will I have to pick my back up in manila and recheck it in again for the domestic flight to cebu?

I'm not sure about it but it would depend on what airline you are flying from Manila to Cebu.

If you are flying on either Cebu Pacific, Air Asia Zest or TigerAir Philippines to Cebu then you will certainly have to reclaim your bags, clear immigration & customs and change terminals before then checking in for the flight to Cebu and you will also then have to pay the 200Php terminal fee also.

Etihad and Philippine airlines used to have a codeshare before but I can't find anything on the Etihad website about it.

If they still have a baggage interline then your bags maybe transferred for you, what is the flight numbers? Your Etihad flight will start with "EY" "EY123" etc. If the flight number from Manila to Cebu is also EY then it is a codeshare flight with Philippine Airway or PAL Express.

Best thing is to double check with your travel agent to see what airline you are flying from Manila to Cebu and you could then contact Etihad to see if your bags will be checked through from Dublin all the way to Cebu.

Last year I flew with Etihad into Bangkok (few weeks in Thailand first) and then flew Cebu Pacific over to Clark-Angeles City before flying out of Manila with Etihad afterwards. Cebu Pacific are nice dinky airline and I flew them internally from Clark down to Cebu and back up to Manila aftewards.
