Is there a way to remedy this? I rooted my note 3,i removed it a while after but when I try to update I get a message saying my phone was modified and can't update.

This is probably happening because you modified some of the system Apps or added new Apps to the system folder.

Off the top of my head the system apps folder is
    /system/app

If you remove any Apps that you installed to this folder then the OTA should install fine.

Through the phone or when connected to computer? Can't locate that folder on the phone

You normally wouldn't edit the folder manually.
Some root Apps will install stuff to the system folder.

Try remember what you might have installed while you had root, then remove those.
Say for example you installed Cerberus to the system folder so you can track your phone etc... you would need to reactivate root on your phone then remove Cerberus from the system folder.
