What options do I have? Just clone it to an external HDD, and then clone that external HDD it back to the newly installed HDD? I could remove the optical drive and replace it with a new HDD in a caddy, but that seems like more hassle than necessary for what I'm looking for.

Assuming you don't have a bay for a second HDD on your Mac then clone to an external and back onto the new one again is the best option. Carbon Clone is a really good application for this and it also happens to be Freeware. An external HDD with Firewire 800 or Thunderbolt will also help no end.
