As subject, can't seem to be able to do this. Ended up transferring them via Dropbox which seems very unlike apple.

Any of mine appear in the iBooks app and can be downloaded from any device. Are you logged in with the same Apple ID?

Yup, not all of them were bought via iTunes Store though. They appear to have removed the universal sync/transfer functionality.

Books that aren't bought on the iBooks Store don't automatically show up on other devices.

Transfer them to the iPad the "old way" via iTunes.
