I couldn't really comment unless I know what kind of e-mail provider you are using.

If you're using an IMAP based account e.g. a Gmail account, your e-mail may have been deleted by another client like your phone, or webmail.

Also check that you do not have any rules setup that are moving it to a folder or that it's not being flagged as spam.
These could be in Mail.app or, they could be on the server if you're using a system like Gmail that can filter things on the server itself. Check the filter rules that you have setup on your webmail.

I am using Microsoft Exchange. The email is still showing on my iPhone, it looks like they are simply not displaying on the Mac.

    Thanks

I don't know all that much about the quirks of exchange, I'll leave it up to someone else to answer :D

There's a couple of things here on your exchange server are pop/imap enabled and how have you got the account configured on your iPhone. If it's a POP account there's 3 options to remove from server Never, 7 days and when moved from inbox - you will need to check these.

iPhones can connect to Exchange servers using OWA or Exchange Activsync pretty similar to how the Outlook client on Mac connects, I look after an Exchange server and I don't have pop or imap enabled but if there's mail dissapearing in your desktop mail client I'd say it has something to do with the above, certainly on my iphone if I delete a mail it's instantly (or the next time it syncs) it's deleted from my desktop Outlook exchange account, both configured as Exchange email accounts as opposed to pop/imap.

    Hope this helps a little.
