Can I run rainwater from a shed roof gutter into a waste/sewage pipe? The Shed has a toilet in it.

Simple answer is yes you can, But it not a very wise thing to do as you will quickly fill your Septic Tank and Flood your percolation area. This in turn will cause things to start backing up and failure of your Septic Tank.
Best option might be to collect some of the rainwater so as you can use it to flush through the septic Tank from time to time. While running the rest of the rainwater into a Soak Pit.
