Free: Quicktime allows you to record your screen these days but it only records full screen.

    Not Free:
    Skype Call recorder is $20

Screen Record Studio is Bloody Brilliant Value for $30, it already has a basic video editor, layers, Effects, soundtrack editing, Titling, capture areas etc.

You can save your rough edit as Quicktime to import into FCP and you can choose your capture area and re-capture areas with ease.

I'd honestly go for one of the non-free options it'll save you time and money if you are doing any more than one or two as you'll need to edit out the rest of your screen in quicktime and wont be able to do anything else while the skype conversation is live.

No it doesn't ! Once you tell it to record it will allow you to select Full Screen, a specific window or lets you select an area of the screen to record with a draggable selector.

Used this feature myself recently to record a video from the RTE Player and it works a treat. Didn't record the audio though so I used Audio Hijack Pro for that.

Sorry, you are absolutely right, I thought that was the reason I didn't want to use it before. Might have been I needed something that would not grey out the rest of the screen or something more instant stop/start.

    Least the OP is sorted.
