Do you always go for the cheapest price

    Direct with the airline is €123.00 more expensive for four people in total than booking via a third party, which one do you pick?

    Any disadvantages at all in going via the third party like being allocated seats at the rear next to the toilets or any other considerations

    It's a transatlantic flight with onward connection

    There are some: such as if the flight time changes or other problems across before departure, you're stuck with a 3rd party going between you and the airline to resolve the issue, and most likely the travel sites woeful customer service (they're not known for quality).

    Split over 4 people, that's not a lot of money. Personally unless there is a serious discount, I tend to book direct with the airlines themselves so I can deal directly with them when things do need working on.
