Does anyone know why you would get cookies in the internet explorer cookie folder when you do not use IE and only use Firefox?

Just checked now and it doesn't happen to me. They use different locations.
Are you also using Chrome or other browsers?

    Clear folder and try again.

Some applications use the IE engine to render some content (parts of Skype springs to mind), so this is likely the reason.
