    PDF-Shuffler is a small python-gtk application, which helps the user to merge or split pdf documents and rotate, crop and rearrange their pages using an interactive and intuitive graphical interface.

    Are you looking for PDF tools or how to sell your book on Amazon? because I don't believe one thing has anything to do with the other.

    Amazon deals with publishers rather than authors so if you have a book you want to sell you need a publisher (that deals with Amazon).

    On the otherhand, if you want to convert a PDF to the "native" format of a Kindle then what you need to do is convert your file to MOBI format.

    The MOBI format was, I think, developed by a French company called mobipocket and they were acquired by Amazon in 2005.

    The files the kindle downloads from amazon are a propreitary AZW e-book format but these, it seems, are identical in format to DRM enabled MOBI files.

    You could work out how to convert the files yourself or as you pointed out Calibre can do this already. Calibre is open source so you can download its source code to see how they did the conversion!

    To reiterate what OscarBravo suggested - pdftk is quite powerful, you can get a lot done with it and alongside ImageMagick I guess it would cover most situations.
