These love to develop misfires. Coilpacks and plug leads give all kinds of trouble in them. Have you managed to establish how many cylinders it is misfiring on and which ones they are?

No not yet but im thinking the problem is elsewhere because it was running fine before the clutch was done

Shouldnt need to reflash ECU, unless a particularly high voltage spike corrupted the MAP, even then the PATS immobiliser system simply wouldnt let you start the car at all.
Sometimes car needs a good 10 mile run for ECU to relearn its parameters, and there can be some funny running issues up until then, but wouldnt be like a misfire...
If you have access to a diagnostic computer plug it in and check the ignition system for misfires. Otherwise check security and positioning of crankshaft position sensor at the crank pulley, can get bad connection from jostling of engine during clutch replacement.
Tend to agree with George Dalton that coil packs are whores for failing and giving misfires.

Check plugs for any track marks. This can be a result of a faulty plug lead.
