I seem to have missed something along the way be I honestly have no idea to why alternate Broyles is back alive etc. Why are things different in the two universes since peter disappeared and ceased to be remembered by everyone who was in contact with him? How did him disappearing allow things to play out differently?

Because Olivia never had to go over the second time because there was no peter to rescue.

But peter allowed the machine to created a bridge between the two universes. Why does that not change and everything else that he influenced before did change?

Because it's a different reality all together. In this reality he never died in either universe.
