How do I stop half my apps popping up every time I turn on my mac? It says I can change this in preferences, but I don't know exactly how.

Which ones? If they're in your dock you can make it so they don't open on start up...click on the icon, options and remove the 'open at login' tick. Suspect this may not be the answer you're after, though.

If the above method doesn't work go to system preferences>Users and find yourself. There should be a button with Login Items. Click it and uncheck any of the boxes of apps you don't want to start automatically.

Are on you Lion? If so, it automatically restores windows/apps at startup. You can disable this in System Prefs > General.
