I've just upgraded my desktop to an Intel i7 2600K and a DZ68 motherboard. I will be doing some video transcoding and want to make sure that Quick Sync is enabled to get the most out of the new setup.

How can I check if it's enabled? Or is it enabled by default? I use handbrake for the transcoding.

Well first you'll need a Z68 or H67 mobo. P67 disables the GPU and hence quicksync.
Ideally a Z68 if you have a discrete GPU but it's a bit of a mess.

Yeah, I have a Z68 board in my new setup.

Read around a bit and it seems that Handbrake doesn't support Quick Sync anyway! Cyberlink's Media Expresso does support it. I've downloaded the (30-day) trial version, but haven't had a chance to try it out yet.
