Popcorn MKV AudioConverter is an automated tool to do exactly that. I can't recommend it personally but I know a lot of people use it.

Alternatively you can do it manually using MeGUI. I'll explain how if you decide not to use Popcorn MKV Audioconverter.

Edit - Popcorn MKV Converter is flagged as dodgy by 14/44 anti-virus apps (link, the author has some explanation for the reason but i don't know enough about the subject to confirm/deny what he is saying. Make sure you've got a good anti-virus before you install any software.

Mkv2vob does it also, I've used it in the past and should work fine.

ive used this also , but keep getting this error " muxer failed " and it keeps asking to close application , i select cancel and it finishes the job but with errors

and this happens on multiple .mkv files so it can't be them

I haven't used it in ages but I've never had a problem with it. I'm sure there is another solution, hopefully someone will have another option for you.
