I plugged my wifes iPhone into my laptop to update the software and take a backup, now I have all her apps in my library and iTunes wants to synch them with my iPhone and wants to put my apps on her iPhone - is there any way to keep them seperate apart from setting up a 2nd profile on the laptop?

Yes, just sync he apps you want on your phone, and the apps you want on the other phone. The library isn't "yours", it holds everything. Each device shows up separately in iTunes.

Not if you tell it not to. You can turn off syncing in the apps tab of your iPhone in iTunes.
