Google won't index my pages

I need some advice with a website I made in September last year, basically it was the first site I made and in the process I accidentally messed up by allowing Google to index anything, ie. robots.txt was set to allow all.

Google has only indexed two oddball pages, one pointing to a flash item and another pointing to a backup component. I only realized this in February and changed robots.txt and remove unwanted pages from the Google cache, and also setup redirects in .htaccess from the oddball URL's to a more suitable one.

Google will not cache any pages for this site, when I do a site:mysite.com there are only the two oddball pages indexed and no more, why?

Since February I have made another website, which has been indexed and Google has many many pages in it's index....I can't understand why Google is "ignoring" my first site???

Both sites are made in Joomla, and Google is set to the highest index rate.
