Aggregation Sites?

I'm booking a holiday for this year, and need to book a few hotels. Originally, I was using the likes of hotels.com and travelocity to find the hotels within certain areas, check reviews, etc, but it's becoming more and more obvious that I can get much better rates if I book through these places aswell.

I've read some horror stories where people end up in pee pee soaked heckholes because the cheap rooms are the only ones the hotels are selling to these aggregation sites, but obviously there's 2 sides to every story. I was considering using say hotels.com to get a quote and then contacting the hotel directly and asking for a the same rate. I doubt that would work, but any tips on booking for the best rate would be appreciated.
