So I usually play my iPod through my car's speakers, though either

    or

    Male_to_Male_Extension_Auxiliary_Cable.jpg

as car car stereo has a 3.5 aux input on the front. This morning I tried to plug my iPhone in using a cable like the first picture (the iPhone connector in the bottom of the phone to the 3.5 headphone jack on the stereo) and I got no sound through the stereo, only through the iPhone's speakers. My iPod (Classic) works perfectly, as does the cable. I have tried cleaning the dock for dust etc. No joy. I have tried three cables. The iPhone works fine when connected to the computer or through the headphone jack.

Any ideas as to why that is?

When you press Up/Down on the volume buttons, does it say "ringer" or "headphones" on the volume graphic that appears onscreen? There may be a little piece of fluff or something in the headphone socket, fooling the phone into thinking there are still headphones connected.
