Laptop Speakers Volume

I just bought a set of Philips 2.1 pc speakers. You hook the woofer up to the headphone jack and there is a separate volume control for the speakers.

My question is does it make much difference how you control the volume because now there will normally be 3 different ways of changing the volume levels. The speaker volume, the laptops volume and the application that is playing the music volume eg itunes. Does it make much difference to quality which one you use or should you always be adjusting all three or can I just simply crank itunes and the laptop up to the max and only use the speakers volume control.

    Thanks
