    I'm in the process of setting up an information website with affiliate links on it to sell some products. What are the main processes i should do to make it all above board.

    Have a look at http://www.revenue.ie/en/tax/it/fees-commissions.html & http://www.revenue.ie/en/business/self-assessment.html - All depends on your circumstance.

    From experience , you can receive you commissions a number of ways - And probably Paypal more than likely.

    Regarding links - You could use some code to "hide" links then redirect users ot just plain links - up to you...

    So you are planning for online business on w3c,that sounds well,If you need a website to be developed faster by saving some amount,why not get into magento themes,where the themes and templates are available for free and u have to just pay for some integrations to your site like zencart,ubercart,ebay process,paypal integration,which ever is your requirement..
