'Fringe' can be pretty close at times..

.. that's the closest you'll get to Mulder and Scully methinks.

Closest I've seen recently is Warehouse 13 but it's not a patch on the original X files (which I'm a huge fan of). I'm not sure that it even tries to be. I gave it a chance but wasn't really for me (too much fantasy).

Well worth watching Millenium if you've not seen it (similarly sombre tone, story arcs and standalone eps, some crossover to the x files, theme and incidental by D Arnold)) and if you get really stuck then The Lone Gunmen (terrible really, but the pilot ep is worth it for it's prescience alone) had one series of 13 eps.

Haven is supposed to be like a modern X-Files. To be honest, it's pants.

As mentioned, Fringe is probably your best bet.

Im not a huge XFiles fan myself, but a friend who is a big fan of it seems to think that Warehouse 13 is the next best thing. Dunno how accurate that could be, though, as I am not a huge fan of such shows, but just thought i'd throw it out there anyway. :)

The 4400 was quite similar to the X Files in some ways, but not nearly as good. It ended in 2007 and had 4 seasons. Wasn't a bad series.

i watched warehouse 13 a couple of times and thought it was rubbish. theres nothing on tv that comes close to the original X files in my opinion.
the first couple of series of fringe were very good but ive stopped watching it now because the current series is just too convoluted
