Help!! water pooling in bottom of car

Hi, Can anyone suggest what is wrong with my car?

I have a Renault Megane Estate version 2003 and water is pooling in the under floor hatch on the drivers side. The hatch is there to hide your wallet etc, not to act as a water collection sump.

I think it is rain water as it happens after rain and it doesnt smell that bad. I have checked and its not a problem with the internal radiator (coolant level constant) and I dont think its related to the A/C as this still works. I also left it off for a few weeks and the water still collected.

I opened up the rain collection tray under the windscreen and the drainage pipes had mud in them, I cleared these out but that was weeks ago and still more water has collected. The windsreen seals seem fine and the wind screen was never replaced.

Anyone have any suggestions??? At wits end. A friend reckoned I should just drill a drainage hole in the bottom of the car and let the water drain out. But that would cause the car to rust over time, I also worried the lads in the NTC might not be imprssed with this.
