These are all put there by the OS and should not be removed. They are in your "home directory" (there is no "My Documents" on a Mac, just Documents).

You could damage your user account, so I wouldn't go messing around with them, especially the library folder. That's where all your user preferences, plugins, etc are stored. You need to have access to it incase there's a problem. Getting rid of your documents folder isn't a good idea either. Many applications use it and it is is usually the default save location.

I'm not sure if it's possible to do in Finder anyway. To re-iterate the point, please do not delete or rename the pre-installed folders, especially Library. You will break many, many things.

On a more general note, OS X is a unix, so prefixing the names of files with a period causes them to be hidden. You can't do this in the Finder, however.

What do you mean by 'update'? Are you talking about the iTunes database files? When you add new music, they should automatically be updated.

If you're using iTunes 9, and your library is managed automatically, you should have a folder called 'Automatically add to iTunes' somewhere on your hard drive, usually in the place where iTunes stores media files. You can drop new stuff there, and iTunes will periodically sweep it up into your library.
