Post Vista re-install & restore program files in folder but not installed correctly?

    We booted the laptop with the Vista CD, formatted the 15gb Recovery partition and the system partition before reinstalling Vista.

    Once installed we did advanced restore from a portable HDD. It was strange asking us to create the account User2 when there was only ever a User but it did restore all photos, music, pictures and other documents.

    What it did not do is restore properly all the previously installed programs. They were restored to the Program Files directory of the laptop's HDD but they don't come up in Start Menu >> All Programs or listed in Control Panel >> Programs >> Programs and Features so they must not be installed correctly.

    How can we remedy this short of manually removing all the program files and reinstalling each individual program?

    Also, new restore points have been created but the 15gb Recovery drive is still empty? Do we have to some how assign it as the Recovery drive?
