Put Car in garage to have a job done on it.
Parts were not available for a few days.
They offered me the use of a car which I accepted.
I changed my Insurance over to it.
It was broken in to when parked close to work.
They are now trying to hit me with the cost of glass and repair.
All fully within their rights ??

Yes of course they are, they loaned you one of their cars. You transfered your insurance on to it. If you don't have fully comp insurance then you are responsible for any loss incurrerd.
