I booked to fly from Bilbao to Lisbon. Booked on Lastminute.com and am flying Spanair BIO - MAD and Air Europa MAD - LIS.. Both of these airlines are present in Bilbao airport so which desk to I check in at? Thanks

If the airlines don't have an arrangement to check-through luggage or process tickets or issue each others boarding pass.
Then the worst case senario is that you check-in first with Spanair in Bilbao and have to pick-up any checked baggage from the carousel at Madrid Airport and check-in again with Air Europa. There may be an Air Europa desk in the transit area of Madrid, rather than going all the way out to Departures.
Find out which terminal the Spanair flight lands and the Air Europa flight departs.

I looked on their website for information. It says that they have a code-share agreement - does that make a difference?

It might. I'd check in at the Spanair desk anyway purely because that's the first flight and see if they can check you and your luggage through for Madrid. If they codeshare, chances are they will do it for you.

    Hopefully that'll work... Thanks!
