First question is would there be an OS running at the time or not (Is it a second hard drive, or are you reinstalling an OS)?

If it is the latter then an install disk will give you a format option.

If the former then you can do it from within XP or Vista. Bit too late for a big howto post myself so I'll just leave a link:
