According to this page, there's bad news and good news.

The bad news is that the billboards were real, and were located in Montana on the tourist route to Yellowstone National Park. Here's a longer shot of one (click to enlarge):

It wasn't the only one - there was another with a similar picture and a vague message about "color". I think it was meant to imply that atheists are racist, which is difficult to respond to without swearing. (I'm looking for a picture.)

The good news is: it's now gone, replaced by an ad for lingerie:
